yes it still does damage because by the time you can respond the cost of the spell is already payed and the color of the mana spend has no effect on the damage it does.

The "spend only black mana on x" is a restriction for casting the spell that is no longer relevant after it has been paid. Once it is on the stack, the mana has already been paid and the X is set.
